Something is blocking multiple visits to a folder and only one at a time

I’m working on a website that requires extensive uploads. Every hour a particular folder becomes public and it will contain 1500 files. I am using XAMPP to host this. However, it has been happening that multiple visitors, in random intervals, are uploaded a small amount of the 1500 and only once a hour is able to successfully upload the whole amount (1500 files), this is causing my server to run out of resources.
The problem is isolated to a particular folder which should be accessible only by one person a time. I have had an agent that has been monitoring this folder for the last couple of months and there has not been any blocking pattern. Everytime an agent visits a folder, it automatically creates a PDF report of the contents of the folder. So everytime an agent visits the folder, the PDF report is created. This is how we know that something has been blocking other agents from uploading to the folder.
The files that are being uploaded are pictures, excel documents and PDF. There are no PHP or Perl upload scripts or anything. The file upload folder is set to 777 and the program that is updating the folder is running as root. I am trying to figure out what the cause is and what can I do to prevent this from happening again.
