DnaSP or DNA Sequence Polymorphism, is a Java-based application designed to help you with the analysis of nucleotide polymorphism. The DNA polymorphism is a scientific term that refers to the differences in the nucleotide sequence between individual, distinctions that can take on many forms, from single base pair changes to alterations in the number of copies in a given DNA sequence.
The program is designed to help scientists and students alike make estimations of the DNA sequence variations within and between populations. At the same time, it can be useful for studying linkage disequilibrium, recombination, gene conversion and gene flow as well as several perform neutrality tests.
The tool comes with a plethora of specialization tests and analysis, including Tajima Test, Fu and Li's (and Other) Tests, Gene Conversion, Synonymous and NonSynounymous substitutions, InDel or Insertion-Deletion Polymorphism or Conserved DNA Regions, just to name a few. Other tools worth mentioning include Evolutionary Calculator, Discrete Distributions, HKA test (Direct Mode), Test of Independence 2×2 table as well as various Coalescent Simulations.
With the help of the program you can generate DNA Sliders, Haplotype Data File, Reverse Complement Data File, ms (Dick Hudson) Data File Format, Concatenate Data Files, Reverse Complement Data File and Translate to Protein Data file.

The dN/dS calculation is a test of evolutionary conservation between species. That test is at the heart of the Homology Recognition Program at the National Center for Biotechnology Information. All of the evolution programs are based on that calculation, including dNdScrpt and MEGA. A table of the protein coding regions in human genome has been built for this calculation, and other protein coding regions may be added later. The coding region is the set of triplets that, if read in the correct order, encode a polypeptide chain. The non-coding regions are the introns, the non-protein coding regions of the genome.
Calculations are available for coding and non-coding regions, and in gene-by-gene, intergene and gene-by-window calculations. Also, there is a calculation for the coding region of all genes, and an intergene calculation for pairs of genes found in the same chromosome.
Other calculations are provided: Conservation of Nearest Codon, Conservation of Next Codon, Conservation of Next Codon in Plus or Minus Strand and Conservation of Nearest Codon in Plus or Minus Strand. An option allows for these calculations to be made for each gene in a list.
This program has been tested on Unix and DOS computers using both the GCC and MSVC compilers, on both 32 and 64 bit machines. It should work on Linux and FreeBSD computers as well. The program uses minimal memory and can be run from memory on a laptop.

In order to download DnaSP for Linux you need to have Java installed on your system. Download the Java runtime, unpack it and place it in /usr/local/java. DnaSP can be run from the command line as: dna.dsp

You can run DnaSP from the command line as:

dna.dsp –help

In order to run the program from the command line, first change to the directory where you unpacked the program. To do this type: cd dna

Run dna.dsp from the command line:

dna.dsp –version

This will tell you the version number of dna.dsp and tell you where the Java Runtime is installed. When DnaSP runs, it will be in a directory that has the same name as the dna.dsp program.

A sensitive and rapid liquid chromatography-tandem mass spectrometry (LC-MS/MS) method was developed and validated to determine midazolam in human urine. In short, urine samples were prepared by liquid-liquid extraction with acetonitrile and isotopically labelled internal standard, midazolam-d3, in a micro-extraction step. The analyte was separated by LC and detected by MS/MS. Chromatography was carried out on a C(18) column using a gradient of 0.1% formic acid in water and 0.1% formic acid in acetonitrile. The LC conditions were validated in terms of linearity, accuracy, precision and stability.
