for demonstrating the practical applicability of the i-rdna approach, we first obtain complete microbial genome sequences of various bacterial and archaeal species from ncbi ( and img ( and then use our recently developed microbial genomic fragment generation pipeline for generating metagenomic fragments from these complete genomes [ 8 10 ]. to demonstrate the potential of i-rdna in identifying sequences containing portions of the rdna gene, we use the recently published metagenomic data sets of sargasso sea [ 13 ] and a marine microbial mat [ 17 ] as an example. from the sargasso sea data set, it is clear that only very few of the metagenomic sequences contain part of the rdna gene. however, from the marine microbial mat data set, it is clear that in this case, a large fraction of the metagenomic sequences harbor some portion of the rdna gene.

the i-rdna approach has been implemented as a python script (www.sanger.ac.uk/science/tools/metagenomics). it is distributed as an easy to use, open source script that can be run on any linux platform. the script can be used both as a standalone program, as well as, as a module for other programs.

the sequence-based approach for detecting (validating) orthologs in a given set of related sequences is based on a clustering approach. given a set of sequences that are known to be related, in this case orthologs of seven species, the objective of the algorithm is to identify clusters of sequences that are most similar to each other and which represent possible orthologs (i.e. genes that are most likely to be the same in all these sequences). a detailed description of this approach is given below:

the final detection of 16s rdna fragments within the i-rdna approach is dependent on the detection sensitivity of the downstream meta-rna program. results in the original published paper [ 11 ] of the meta-rna program indicate high detection sensitivity. even in our experiments, the percentage of 16s sequences missed by the meta-rna program was observed to be negligible. for instance, the meta-rna program failed to detect only 6 out of 63,325 high quality 16s rdna sequences downloaded from the rdp database.
